The man, whose identity is not yet known, was pronounced dead at the scene by paramedics following the incident, which was reported to British Transport Police at around 10am.
Merseyrail services between Birkenhead North and West Kirby are currently suspended. Trains are starting and terminating at Birkenhead North.
A BTP spokesperson said the death is not being treated as suspicious, adding that a report was being compiled for Wirral's coroner.
The train involved was the 5.51am West Kirby to Liverpool loop service.
A BTP spokesman said "BTP officers attended the line close to Carr Lane foot-crossing following reports that a man had been struck by a train.
"Colleagues from Merseyside Police and North West Regional Ambulance Service also attended and the man was pronounced dead at the scene.
"We are currently working to establish the man's identity and inform his next of kin."
